The difference in the specified time of transactions is just another design.
In the remaining difference, it should not be otherwise it would not be right.

Is there any way i can backup the complete wallet including blocks not just the wallet file?

yes there is shut off your DeepOnion wallet wait at least 2 min then restart the computer.   copy your entire roaming folder DeepOnion to a jump drive or another drive.  when you are
done updating just drop the whole folder into the roaming folder and start your onion wallet up.
